I understand that in some cases, if not all, that the stripes were applied in "haste". Were stencils just painted over or were they reapplied.
I'm still gathering information on the Mk IX, and this is just another question among hundreds.  For those who have interest in the Tamiya Spitfire, you know that the kit just screams for as much accurate detail that we can muster.

As far as we know, the stripes were applied, in one night, in washable distemper, so the idea, obviously, was that they weren't intended to be permanent.  There wouldn't have been many vital stencils obscured, either; all photos, that I've seen, show just the stripes (mostly painted round codes, but occasionally straight over,) with no attempt to retouch the small stencils.  I'd say that you can bury (or forget) them.
